Nigeria had lot of missed chances in the first half and were made to pay for them in the 77th minute of the second half when Kavendji of Namibia scored.
Nigeria equalized in the 83rd minute from a free kick taken by Oboabona.
The final group matches will be played in September 2013 and a draw or win for Nigeria, who will be at home will be enough to book a place in the final stage of qualification.
With today's results, Namibia and Kenya have been knocked out of the World Cup Qualifiers.
Nigeria sits top of the group with 9 points and Namibia 7 points.
The Nigeria team now heads straight to the Confederation Cup in Rio, Brazil.
